Default top windows don't go down after unlatching top

ok:
The top unlatches ok, but the windows don't auto down, in addition the top doesn't work. It all started when the top stopped mid-way down, put the car back in the garage, system de pressurized all good, top closed all buttoned up.
I tried to manually put the top down bam now my problem, the trunk is also locked, and the top hook is half locked into the tonneau cover.
The dealer said the code came up, the PTCM has a short in it. IDK if I can believe that, but I do have a n appointment with another dealer for my current situation.

Looking for guidance as to what I can do before I bring the car to the dealer.

You can open the trunk through the license plate light. The procedure is on Utube. I would then check the fluid level first.

It's hard to say what is going on. YOu first say the top doesnt work. Then you say that once it depressurized, it was all good and top closed fine.

If you come here looking for help, please know that many of us WANT to help. But we are NOT standing next to your car, you are. You've got to be careful, detailed and descriptive or we cant' help. Describing a sequence of events that goes badly in only a few words leaves us guessing - most guesses, like most opinions, are wrong.

Now, I sense that the truth is, the top wont' go down but will go up, this is usually one of two sensors (the top open switch or the divider sensor) and is the EASIEST top issue to fix.

Another thing, a locked trunk tells us that the last sequence (going up or down) did not complete - because the first thing the PTCM does, is lock the trunk when the button is pressed - and the LAST THING the PTCM does, is unlock the trunk at the end of the cycle. So, based on your post, you finally got the top to go back up, but the trunk wont open - this tells me the "top going up" sequence didn't finish. One thing to try is to start the car, unlatch the top from the window frame, and press UP, the pump should make a little noise, then you should hear an end-of-cycle beep. At this point, latch the top and get out and try the trunk, it will probably open, as the beep indicates a complete cycle - you NEVER let up on the button, going down or up, until you hear the beep. PERIOD.

(And if you ever put the top up or down without the engine running, know that you are playing with fire -RUN THE ENGINE if you are moving the top.)

Oh, and most dealers no longer have the diagnostic "tool" to work on the car, so prepare to spend a LOT of money and get no results. You'd be better off working with us on this. Oh, and there is no code for "a short in the PTCM", that is a statement made by some fool who thinks ANY electrical failure is a 'short'. Such people should not be allowed to charge for their time, period. Also, I can't remember, in 12 years here, of a PTCM failing OTHER than one in a car that the trunk flooded. THe issue is almost always a sensor somewhere, or a flooded CLP/SSM, the CLP'SSM sits low and floods easily. From what I am reading here, I dont think your CLS/SSM is bad.

This may be good advice. You CAN open the trunk thru the plate lights, there are actually two methods.

Driver's side light - insert about a 10 inch coat hanger with a hook on one end and snag teh emergency release cable, the trunk will open.
Passenger side light - use a screwdriver to move the cam - the trunk will open.

I like the first method, most others like the second method.

I guess I wasn’t being clear, the top won’t go up or down. The rear glass won’t seat in the tonneau cover.
When I press the top down button I do head something running
I appreciate the help, don’t know where to go from here

That is probably the pump running while low on fluid.
