There are a lot of wires on the car, what areas are you concerned with. I would think any wire could be replaced, just take a pigtail from each end and leave the old wire where it is.
Doing it this way it would be hard to make a mistake, removing a loom is tricky because some of them have air lines in them and the whole lot is taped together.
I would replace each wire that is damaged and then remove what you can get at of the old wire. Making sure that no wires contact damaged live wires. Replacing each damaged wire with the same coloured sheathing and gauge makes sense to me.
